The book to end all books has already been writen on Cromwellian Ireland:
it is T.C.Barnard's Cromwellian Ireland: English Government and reform in
Ireland 1649-1660 (Oxford 1975). His research was exhaustive, and his
bibliography of primary and secondary sources is extremely thorough. In
particular his list of manuscripts is helpfully arranged alphabetically
under towns and cities: this is the place to start if you are planning a
research trip.

photocopy the bibliography and send it to you. [Needless to say, this

On the specific topic of protestant efforts to convert the native Irish,
this is covered in Barnard's book, and you should also look at a recent
article by Barnard: 'Protestants and the Irish language, c. 1675-1725' in
Journal of Ecclesiastical History, xliv (1993). Even though it starts a
bit late for you, it provides the most up to date introduction to the
topic.
